Buy a pass of water bus, it will allow you to unlimited acces to travel.
We didn't purchase advance tickets for Scrovegni Chapel and there was no availability the day we were in Padova, but the Archaeological Museum and video of the paintings in the chapel were a nice alternative to the crowds shuffled through the chapel for the small amount of time you're allowed inside. I would recommend staying in Padova and make day trips into Venice, Verona and/or up to Lake Garda if I had it to do over. Train service is cheap and quick to all three other points.
